Misato tried to push in the Control Rods to dampen/halt the nuclear chain reaction inside thats used to power Jet Alone. Its basically the same way nuclear reactors nowadays.
Basically tried to manually do what the program was supposed to do with all rods at once.

I know I asked for no hints/spoilers last episode, but I feel like mentioning this since it seemed to completely go over Colby’s head. Nerv sabotaged the Jet Alone test and left Misato out of the loop.

Jet Alone was developed by a private company trying to get a cut of the money that was being budgeted to Nerv. It was mentioned earlier in the episode that the UN was supporting an increased budget for Nerv.

Notice that, despite some considering it a "filler" episode (it doesn’t advance much of the main plot), I actually like it quite a lot. Its main point is to show us what a bad-ass Misato can be when she has the chance — you know, it’s not just 14-year-olds in giant Meccha’s, it’s also all the personnel, including her. Misato’s actions here really made her grow in my estimation — she’s not just the slob who can be a major at NERV and keep everything under control if need be, she is also capable of being the kind of hero she wishes Shinji to be: self-sacrificing, someone-has-got-to-do-this-job action woman.
Yet… She had to do it because she was kept out of the loop. You see, NERV sabotaged the Jet Alone prototype but failed to tell her. Now, why would NERV do this? Why is it important that it be the EVAs that fight the angels?…
